I had a closer look at the cause of the issue. It's due to the way that Discord loads messages (and channel list, and user list), where it only loads the ones that are displayed (or very nearly displayed). To do that, Discord has to assume the message height using the default Discord style, and when anything changes that default height (which this theme does), it breaks the positioning somewhat. So unfortunately it's not something within my control, so there won't be a fix. If you've ever had a problem with scrollbar jittering on any theme, that's due to the same root problem as what you're seeing here.
