Hi,

I am new to Iso-Seq analysis, I want to ask which one should I choose to do the alignment at the first stage:

  1. the raw subread data?
  2. the ccs data?
  3. isoforms produced with PacBio Iso-Seq packages?
  4. collapsed isoforms produced by Cupcake-tofu2?
