Lots of very minor changes from proofreading the second half of the spec (not including the appendix). For example:

fixing incorrect spelling/grammar
consistently italicising and capitalising keywords like RO-Crate Root
changing "Root dataset" to "Root Data Entity" for consistency
adding missing links in references

Anything that needs more discussion or careful double-checking I have saved for a separate issue/PR.
